Well, I've now flown a few more flights in more than one of the 1-11 models and the phugoid is still there around half the time. One thing that occurred to me is that moving from climb into cruise at anything above 1x simulation rate might make it more likely to occur (although I usually make transitions, adjustments, etc at 1x anyway) but my jury's still out on that one. Anybody out there flying the 1-11 in FSX with similar phugoid experiences?
I also experimented with cruising at FL300+ rather than FL280 and found that turbulence seemed more likely and/or groundspeed was actually reduced -- although there were some head/crosswinds that probably skewed the result. I guess I should be more of a scientist and collect more data, but falling back to FL280 is too easy. Perhaps FL280 is close to the best compromise between engine performance and altitude?
Incidentally, I find I usually need to keep the 1-11 cruising along at M 0.74 or 0.75 (!) to arrive on time, whether after a VFR or IFR approach.
FL280 is round about the transition from IAS to Mach number and will usually give you the highest TAS albeit at the expense of higher fuel burns. You'll get there a bit quicker but the company accountant will be up your tailpipe. If you burn say 300kg an hour extra with an annual utilisation of the aircraft of say 2000hrs that's an extra 600 tons of fuel, which is about 750,000 ltrs. At todays prices, give or take a few pence per litre, you'll cost the company just over 1/2 million pounds.

For the sake of realism, though, thanks for pointing out. I guess I'm generous when it comes to refuelling (since learning there should be at least 45-min worth remaining at the end of a flight) and I should do some more cruising at FL300+ anyway to see if the time loss remains significant.
