Multiple FS9 installs

Can anyone help?
Today, I've added a second hard drive (F) to my PC. To this, I've added a second install of FS9 (the first being on my C drive).
When I open the new version of FS9, it sees all the settings (except add-ons) from the original. I would like to operate the new install as a totally independent version.
In order to do this, do I need to rename the FS9.cfg file?
I realise that this subject has been discussed in some depth previously, but no amount of searching has found the posts.
If anyone has any advice, or could direct me to the original posts, I would be much obliged.
Also, would I then have to re-install the FS9.1 patch to the new FS9.cfg file and if so how do you select the destination in the FS9 update program?

EDIT - I've renamed the new FS9 to FS9b. This works, but I still can't find how direct the FS9.1 patch to my new installation.
